When I tested it in one of my scenarios, the box covered over the stone resource completely and you couldn't see it, so, I didn't bother using it.
Oops, I fixed it now, hopefully.
Fishing Boats and Merchant Ships
When in your mission, under the "World" hotbar at the top there is the option "Map Types" option.
Under this option, the final 3 check boxes are "AITransportRequired", "AITransportUseful" and "AIFishingUseful".
These 3 triggers will cause any AI (Tested with "_Core_Age3_Balanced" and "Age1ClubmanRush") to build docks and build Fishing Boats and Merchant Ships.
I would assume this to be an AI based thing, something like "Age2 Navy" or "aiNavy" but I would always enable "AIFishingUseful" if you have a large enough body of water.
"Shadow" technology doesn't refer to the faded image when you're not at the right age, it refers to the upgrade level of a unit.
Think of it like a dummy upgrade for the system.
For example, Greek Spearmen have the upgrades "Seasoned", "Veteran", "Elite" and "Super" being the techs "GreekTechSpearman1", "GreekTechSpearman2", "GreekTechSpearman3" and "GreekTechSpearmanS" respectively.
Greek Hypaspists have "Veteran" and "Elite" and "Super", meaning they are already on the "Seasoned" level.
That seasoned level is referred to as a "Shadow" technology, as it would be "GreekTechHypaspist1_Shadow" then followed by "GreekTechHypaspist2" and "GreekTechHypaspist3" for the "Veteran" and "Elite" levels. "GreekTechHypaspistS" for "Super".
Greek Hoplites have the shadow techs for "Seasoned" and "Veteran" and only have the "Elite" (Or "Super") available to be upgraded.
If the unit is unlocked at age 1, then they will have 0 shadow techs, with the "Seasoned", "Veteran", "Elite" and "Super" upgrades available.
If the unit is unlocked at age 2, then they will have 1 shadow tech, with the "Veteran", "Elite" and "Super" upgrades available.
If the unit is unlocked at age 3, then they will have 2 shadow techs, with the "Elite" and "Super" upgrades available.
If the unit is unlocked at age 4, then they will have 3 shadow techs and just a "Super" upgrade.
A level 1 upgrade would be for age 2.
A level 2 upgrade would be for age 3.
A level 3 upgrade would be for age 4.
A "Super" upgrade would be for age 4 also.
The "Super" upgrades I'm not 100% on. IIRC, the "Super" upgrades are not common. You would not normally see them in-game lest they were manually given the upgrade or they were re-named at a later date.

In terms of mission space I did want it to seem smaller but I will take some time to adjust the mission based on your feedback, adding more building room and adding objectives to the map.
I took some time to think about what to do for the next map and I will probably start working on it Soon™.
My question to you is: How was the AI? Did the enemy seem too powerful or were they easily crushed? Did your ally hold his ground for long enough or were they overwhelmed too quickly? Or overall were they alright?
